The incident came late in Australia's innings after fast bowler Lizaad Williams trapped Xavier Bartlett in front of the stumps.
The on-field umpire initially turned down the huge LBW appeal, leading to a lengthy discussion between the South African players over whether they should use their review.
Bavuma and de Kock Disagree Over Review
The incident occurred during the fourth delivery of the 48th over.
Williams delivered a yorker on middle and leg, with Bartlett attempting to move away and slash at the ball. He missed completely and was struck in front of his leg.
Despite the convincing appeal, the umpire did not raise his finger.
With South Africa needing to make a decision quickly, Bavuma and de Kock were seen engaged in an animated exchange as they debated whether to review the decision.
Bavuma eventually opted to send the decision upstairs.
It proved to be the correct call.
Review Shows Three Reds
The ball-tracking technology showed three reds, confirming that the delivery would have gone on to hit the stumps.
Bartlett was therefore given out for 50 from just 28 deliveries.
The Australian batter's dismissal was particularly important given the speed at which he had been scoring.
However, the successful review was overshadowed by the confrontation between Bavuma and de Kock.
The two South African players were seen pointing at each other during the discussion before Marco Jansen stepped in to calm the situation.
De Kock subsequently walked away from the exchange.

The disagreement appeared to become increasingly animated before Jansen intervened.
The footage captured the South African players arguing over the review decision, although the precise words exchanged between Bavuma and de Kock were not clear from the broadcast.
The dispute ultimately became irrelevant to the decision itself, with the review confirming that Williams had dismissed Bartlett.
For South Africa, the wicket was a crucial breakthrough during Australia's chase.

The heated moment came during an otherwise highly successful day for South Africa.
Bavuma produced a captain's innings with a century, while David Miller also scored a hundred to help the hosts post a competitive total.
South Africa's bowlers then held their nerve to complete a 32-run victory.
The result gave the Proteas an unassailable 2-0 lead in the three-match ODI series against Australia.
It also extended South Africa's remarkable home record against Australia, with the Proteas winning their fifth consecutive home ODI against the visitors.

The series victory also added another milestone to South Africa's ODI record against Australia.
The Proteas have now won 10 of the 16 bilateral ODI series between the teams that featured at least three matches.
Speaking after the second ODI, Bavuma praised the overall team performance and highlighted Miller's innings and the bowlers' ability to withstand Australia's pressure.
Bavuma also reflected on his own century, saying he was able to take his time and build partnerships after coming to the crease early in the innings.
South Africa will now look to complete a series clean sweep in the third and final ODI.
